He has no capacity to control who comes here, when, how, and why. He is able to know things, sure. And not via mind-reading, but he isn't actively picking and choosing who comes or goes. What if none of this is actively his doing? People coming here, people getting stuck. What if he's just as stuck as everyone else? What if his attempts at the excursions are literally his attempt to find freedom too? What even makes you think killing him would do anything? Thousands of years of people trying, trying things you haven't thought of, and you're going to succeed, because what?

Skulduggery isn't saying there's no escape. He said trying to kill the captain won't resolve things.

If you want to call magic on this, I will again, cease or wait until a better time, but I expect you to think on it a lot harder. And not in the angle of hopelessness that makes you give up. I want you to think like the genius I know you are.

Why do you think the Serena Eterna is a ship?
